Hi,
I was aware that there are skins and eyes out there for download to become the default ones instead of the maxis ones.
Now, back before I discovered the wonderful world of downloading, I had simply done some recoloring of the Maxis eyes and skin. My question to you is, is there any way to somehow change the files so that the sims that are already in game will have the realistic skins and eyes that I have found and replace my fake looking ones?
If anyone knows how to do this, or can direct me in where I can learn, I would very very much appreciate it.
Thank you :)

Okay, there are a few distinct... issues here

Changing the game so that the maxis graphics are replaced. I think you've done that, if I'm understanding - so the problem is your in game sims that have custom content (skins, eyes) that are not so pretty, right?

If that's so, what you'll need to do is

1) backup your neighborhood! (no losing your game!)

2) With SimPE, using sim surgery or some other method, you will need to change the genetics and visible - for both the skintone and eyes

Go to your game, look at your various sims, and jot down their names and their characteristics - the skintone and eye color. Jot down info for sims that look *good* in your game, how you'd like them - and for the sims you want to change.

Now quit the game and go into SimPE, you can look up the codes from those sims and give them to your other sims, replacing the references for the custom skin or eyes with the maxis default values.

Here is a tutorial which might help, although it might be an older simpe:

You can also change the actual faces with it, so be sure to check the boxes for eyes and skintone only :)
