I'm trying to build a cottage based on one that I visited recently, but the roof is a bit strange, so part of some of the walls sticks up out of it. Is there was a way to delete only the top part of the wall that is sticking out?

Not that I know of, but you might be able to do the equivalent with a Custom Wall definition.

Delete the walls you placed, delete the roof and replace it, it'll automatically re-correct itself.

According to the picture post by the OP,
The wall in the pictures seems to be just a normal wall or walls without roof-wall properties. Such walls cannot fill the gap(s) between the roof-tool-based roofs.
If one wants to fill up any gap in any roof by roof-tools, may unlock the in-game roof/attic wall.
The linked is just a suggestion about a modification on the wall.txt ([game programme directory]\EA Games\The Sims 2\TSData\Res\Catalog\Scripts) to unleash the attic wall in-game.

This happens to me all the time. Just hit "undo" until that part of the roof is erased (the wall will go with it) and then hit "re do" until it is all back up. When you hit "re do" it fixes itself. It happens when you keep trying different roofs (I find). The undo redo trick always works for me.
